The Shimano Di2 SM-JC41 Internal Junction Box is used for all applications except mounting underneath the bottom bracket to the cable guide mount where the External Junction box would be used. The Junction box is aptly named as all 4 Ultegra Di2 connecting wires emanate from the Junction Box.
